I haven't really played Phantom Hourglass yet, but I understand it's something like the same touch movement of Spirit Tracks, which is super dumb from the small time I put into that.  So Minish Cap by default I guess.

Minish Cap, for sure. I think that's one of the best entries in the entire series. Probably 4th, IMO, after LttP, the original, and Link's Awakening DX.

But unlike most people, I didn't hate Phantom Hourglass. I had a lot of fun with it. My only complaint is having to replay that one's dungeon's early levels over and over again. You should have been able to use a portal and just pick up where you left off last.

Minish Cap by far.  Phantom Hourglass is one of the few Zelda games I have not finished, I hated the Temple of the Ocean King aspect of the game.  I did finish Spirit Tracks and did not enjoy it much either.  Minish Cap is a bit light on dungeons, but I enjoyed playing through it.  Doesn't make my top five by any means, but a great addition to the series.
