Right now, my favorite is Darkwing Duck.
Runners up include... Magical Quest staring Mickey Mouse, Maui Mallard, Aladdin, Chip and Dale, DuckTales.... and the list goes on.

I only recently got DuckTales Remastered on Steam, but I really like what I played of it!

Another one I have very fond memories of is Barnyard on Wii, based on the animated movie (which later became a tv show. That counts, right?). I won't say anything about the movie, but the game is actually pretty darn good! It may be a little bland for adults, but I think it's a perfect entry into open-world mission-based gaming for kids. Fun and challenging missions, but not too challenging. A fun overworld to explore that's not too big, and a fun narrative to keep kids going. I loved it as a kid, and I highly recommend it for any kid if you can find it cheaply at a yard sale.

I also really love Viva PiƱata: Pocket Paradise, which I thought was based on a cartoon, but apparently the cartoon is based on an Xbox game, so it doesn't count.

Hard to pick a top one, but I'd consider these my favorites:

Dragonball Z - Budokai Tenkaichi 3 - Wii
Dynasty Warriors Gundam 2 - 360
Gundam Wing: Endless Duel - SNES
The Simpsons - Arcade
The Simpsons - Hit & Run - GCN
Ultimate Muscle - Legends vs. New Generation - GCN

The Simpsons arcade game and X-Men Arcade immediately come to mind.

In terms of anime, Magic Knight Rayearth for the Sega Saturn is my absolute favorite. I'm really excited to step back in time and play the Super Famicom version.

I've played a lot of games inspired by cartoons, but I can't think of one that sticks with me.

I would have to go with Dragon Ball Z: Budokai Tenkaichi 3 for the Wii. I probably have at least 500+ hours into that game and I was just amazed at the amount of playable characters, it something that the newer Dragon Ball games can't capture correctly, sadly.

A strong runner up would be Duck Tales for the Nes. Capcom is a god when it comes to making platformers and this game is no exception.

Besides obvious choices like Ducktales and (most) of the Disney games, I aways liked "Zillion 2 - tri-Formation" on the Sega Master System.
