Darkstalkers. No question.

Honorable mention: Shinobi, Ninja Gaiden (the original series, not the Xbox remake), Panzer Dragoon, Star Wars Knights of the Old Republic (I want an actual RPG sequel, not an MMO)

I'll rip Kashell's list because it contains everything that I would like to see.  I will add a few entries of my own though.

Shining Force
Panzer Dragoon
Legend of Dragoon
Golden Sun
Phantasy Star
Thunder Force
Alundra
Lunar

You get ONE choice here. What is your pick?

No cheating you guys, which one is your #1?  ;D

I'd go with a direct sequel to Parasite Eve 2. Squaresoft didn't seem to know what they had with this - a potential Resident Evil beater. The mutated mitochondria and people-becoming-monsters possibilities means that they could have taken the series in any direction they wished, made it bigger and better and really let their imaginations run wild. A real missed opportunity in my book.

Actually they were bound and restricted by the original source material and wishes of the original rights holder.

Many do not realize Parasite Eve was not a Square original.

It was based on a Novel:
https://en.m.wikipedia.org/wiki/Parasite_Eve

Squaresoft discontinued the franchise when they could no longer work out a mutually acceptable agreement with the original rights holder.

3rd birthday for PSP was their attempt to spin off and take it in directions independent of the rights holder, but the game was not a big seller.

I would say Silent Hill, but I'm doubtful that anything good could come from it if I'm honest, even if the original team were behind the games. They did pretty much everything possible with 1-4
Currently Playing:
Eiyuden Chronicle: Hundred Heroes (PS4), Resident Evil 5 (PS4), Pokémon: Ultra Moon (3DS), SSX3 (PS2)

F-Zero! Please, it's been so long since the last one. My favorite racing game franchise. Even with these other F-Zero "clones" they just don't match up to the glory of Nintendo's original franchise.

Dead Space is already mentioned in the OP but that would be my pick as well.

It's a travesty we will never see a new game in the series.

My pick would be Jet Set Radio. Breathe some vibrancy back into gaming. Put Smilebit back together and watch some magic happen. Imagine an open world Jet Set Radio game with modern technology? Jesus, man.

This is a good one as well. A next-gen Jet Set Radio would be incredible.
